Does pentration also work against toughness bonus as well as armour?

For example would a TB 3 guy in Guard Flak (AP 4) hit by a pen 7 weapon reduce damage by 3 (keeping his TB) or 0?

Toughness bonus is never reduced by Penetration, while armour is.

In your example the incoming damage would still be reduced by 3.

TB is almost always maintained, excluding when it specifically says it ignores TB. PEN goes through armor and cover, yes.
