First of all, prohibite the use of Fate Points.
PvP is a messy enough affair without both sides re-rolling failed to-hit and dodge/parry tests. After all, all players are supposed to be blessed by the Emperor in equal measure.
Consider making it a part of another adventure rather than just 'live fire' training exercise. It should not be a mortal combat also (as such things tend to leave bitter aftertaste), but rather a honour duel or ceremonial contest. Two Black Templars competing for the honour of wielding a holy blade during next mission, or a Dark Angel and a Space Wolf recreating the mythical duel of their Primarchs... something like that. Squad vs. Squad kind of engagement would require 6+ players, and that's a bit too much for a single party. IHMO, anyway
I did something similar in my Dark Heresy campaign with a rival group of NPC acolytes. It was great playing up the rivalry... then put them in a situation where survival meant cooperating. Heh... good times good times.
