Would Eastwatch-by-the-Sea be able to move power onto an opponents house card if they were running The Brotherhood Without Banners agenda? I'm leaning towards yes but want to be sure.

Yes, the agenda only restricts the player running it from moving power to his or her House card. It puts no restriction on opponents (or in this case you).
Well that makes that a very evil card against a brotherhood deck. After a power is placed on your house, effectively destroying all your character's abilities, what are some card options to remove that power again?

Orphaned Recruit and Lady Stoneheart to name two.
There are also a few events whose cost is "discard 1 power from your house card" as well in Melee format depending on the house you are running.
Orphaned recruit I can see as being a valid option for that round, but Lady Stoneheart will only wipe the power during Dominance, so until then all the Brotherhood characters are expensive and unremarkable chubs from Plot until Dominance. These makes poor Beric feel very vulnerable! But then you reveal another plot and get that power again. I suppose if you are playing against this location you just have to be holding some location management events to get rid of it after playing the Orphaned recruit. Otherwise this could really tie up a Brotherhood deck.
As an aside, the house I'm currently using with the Brotherhood deck is Martell.

Besieged Shipyard is another but must be played in Greyjoy or OOH. That is all I can find. There aren't many options to help you against Eastwatch-by-the-Sea unless you get some location control in your deck. Location control will help you anyway so I guess that would be the action to take.
If you are using Martell as the base for your Brotherhood deck, just use He Calls It Thinking to cancel the Response.

Actually, Beseiged Shipyard has uses outside of helping yourself as Brotherhood. It may help slow down rush against you as well as save your hide against Eastwatch.
