If I remember correctly, during setup, you're not "playing the card" or "putting the card into play". So, you wouldn't get cancel-Eddard's gold cost penalty reduction. I think that would only apply during marshalling.
Actually, bottom-left of page 9 of the core rules should help clarify this:
Note: Cards are considered neither “played”
nor “put into play” when revealed during setup.
Thus, any card effect that triggers after being
played from your hand or when “put into play”
will not trigger when revealed during setup
That's right. Eddard Stark's cost during setup is 6 because the reduction does not apply.

Yes. In general, effects do not apply during setup except for the Setup and Limited keywords.

I'm assuming gold cost is really meant to be gold penalty. If this is true, then I believe the Treaty Agendas would remove the gold penalty on Setup. Cards in Setup still have a House (or lack of House) affiliation. The Agenda, as far as I can tell, is active during Setup (we know Knights of the Hollow Hill will be), and ignoring the gold penalty of cards with a specific House affiliation is a constant effect. It's not a triggered effect, action, or dependent on "When put into play" or "When played from your hand," which are the only things not allowed to be used/done on Setup.
Agendas are considered to modify your House card, so they are "active" during setup. If you are playing a Treaty, you can ignore the OOH gold penalty when placing cards during setup.

I was a bit unsure about Agendas being active during Setup. Other than Knight's of the Hollow Hill and not finding anything that specifically mentions Agenda effects being non-active during Setup, I couldn't think of anything else to support that an Agenda's text is active during Setup. When you mentioned that Agendas modify your House Card it gave me the third leg on the stool I was looking for.

Yup. By definition, Agendas modify House cards. Your House card is "active" during setup (otherwise, everything would be OOH). Everything else falls into place form there.
Oops, you're right. I got messed up with the Wildling-cost-reduction-Agenda discussion.
I meant the Wildling Horde, not the agenda. I have to rub sleep off my eyes before posting.
