Can Tywin send one of the retrieved characters with a shadow crest back to shadows when he wins a challenge ? And if he can, does the card stay there at the end of the challenges phase instead of going back to the dead pile ?

What about CS Khal Drogo? Do you take him to hand after he dies, because his effect doesn't say "if he is still in play"?

Rogue30 is correct. Tywin's ability - or any other effect that removes a character from play during the challenge phase - works on the characters taken with Rhaenys' Hill. They are characters in play like any other. Any character that is removed from play by such an effect stays wherever the effect put it at the end of the phase. This is because all lasting effects on cards in play (such as "At the end of the phase, return those characters to their owner's dead pile.") end when the card leaves play. So if a character taken out of an opponent's dead pile with Rhaenys' Hill is discarded, returned to hand, etc. during the Challenge phase, it is not returned to the opponent's dead pile at the end of the phase because it has already been removed from play.

Keep in mind that if Tywin does return an "RH character" to Shadows, that character goes to its owner's Shadow area, not the controller's. The "under your control" part of Rhaenys' Hill ends, too.
