Do the heroes get three conquest tokens and a feat draw for the activated glyph they start each dungeon level on? They get rewarded for activating a glyph, but it's not clear if the start glyphs count.

They get CT (and feat draw) for activating glyphs, so no. Already activated glyphs cannot be activated.
Do not be confused between 'activating' a glyph and using a glyph...
