A colony ship loaded with pilgrims which was stripped and the passengers sold into slavery.
My guys for a while had an unsanctioned psyker in the hold, actually in the docking bay, ready to be sucked into the void if she tried any sneaky business. They managed to capture the chick from the adventure in the rulebook and then hauled her arse back to Footfall to hand her over to the =I= 
My players started with the 13th Hold of their Extended Supply Vaults containing the former Navigator of the ship, corrupted into a colossal Yu'Vath. They barteredit doe entrance into the auction at the start of Lure of the Expanse. Fun times were had when they first started exploring their new craft, though. ![]()
The lot I GM for currently has a rather insane navigator from a renegade house locked up in the brig after they captured the pirate raider ship he was aboard and took his charts. Any rumors about the seneschal soothing his bouts of dementia with lullabies are entirely fabricated. They said they'd find somewhere nice to him off in the Heathen Stars but we'll see how well that promise holds up.
They had a collection of exotic and deadly beasts they recovered from ork freebootas who in turn had stolen them from beast slavers. After a fiasco on footfall they managed to sell them back and turn a tidy profit.
They also recently come across some Eldar, hulked their ship and gone about experimenting with all the xenotech they could salvage.
The last thing of note I can think of is the growing collection of tomes in the Librarium. Purchases both choice and indiscriminate have boosted the bonus the Librarium gives up to +14.
Oh, and then there's The Hat. The Lord-Captain wears it everywhere. It is the finest headpiece if all of the Calyx and the Expanse.

My Explorator is turning in to some kind of Xeno weapons collecter. So far she's aquired a Xeno-Fusion Pistol, and Xeno-Plasma pistol and a Best Quality Kroot Rifle.
Our mechanicum explorator decided to loot a ruined hive world of technology and promptly filled all the guncutters and lighters with ancient techno stuff. Due to unusual events involving a really bumby ride through the warp this loot had been entirely been forgotten by everyone including by the explorator who was then banned from asset stripping a hulk by our seneshal who is incesed at him wasting her possibilitys for coomerce in the hold with useless frakk.
Also in a seperate game I wasnt involved in, the Seneshal seems to have had to take down a criminal element deep down in the bowels of the frigate, which apparently turned really nasty. I havn't been made privvy to what happened, but I feel that my rogue trader character is gonna have to ask some explanations for when it will inevitably come back to haunt us.
Oh and the ratling Gastromo was found dead.

Cue a edgy scene with abhuman hating officer and a lot of irrate ratlings making important equipment go missing if the murderer wasnt brought to justice. Some of the stuff still hasnt been returned.
My group recently looted the choicest items from a wrecked argosy (which was several times the size of their own ship, hence why they didn't grab more). Among them, three archeosaur eggs, packed in stasis chambers.
For those that don't know, archeosaurs (when fully grown) are armour-plated monsters, capable of breathing stupidly hot fire, and look like a titan-sized armadillo. Even their eggs are the size of a minivan.
I'm not sure whether they are going to sell them, raise them, or turn them into an omelette bigger than a Baneblade...
The explorator just finished building his very custom but very awesome anti-grav jetbike, with dual plasma cannons and storm bolters.
I think his next objective is to build/aquire a titan.
