My friends and I just recently played with the Highlands expansion for the first time this weekend. By luck, I drew the Alchemist and played him. My question is this, since the Alchemist can alchemise anything in his possession, can he do so with the trinkets like diamonds, rubies, get the full amount on the card even though the card stipulates that they have to visit the alchemist in the city?

We play it that the player is "AN alchemist" not "THE alchemist" just the same way a player is "A warlock" not "THE warlock", mostly, just to prevent arguments and headaches. Same for future characters. Any card effects refer to the board squares, not actual players. What is the Official answer though? Don't know it. Sorry.
Another logical route is to say while he is indeed an alchemist or the alchemist, he lacks the quipment required to turn anything into anything more than one gold, for that equipment he must be in the city.
The alchemist (player) can alchemize "objects" and "magic objects."
He can alchemize trinkets that are objects to 1 gold, and trinkets that are magic objects to 3 gold.
He can't get the 4 gold some of the gems give, unless he takes the gem to the city.

Exactly, because you don't take gems to the City to be alchemised by THE Alchemist, but you sell gems in the City for their Gold value. There are also two Prospector cards in the Highland deck, another guy that wants to buy precious gems from wandering Characters.
Turning Diamonds into Gold is not a wise thing to do...you deserve only one Gold if you do it.

My group played only one game with Highland and Alchemist won, not because of the Character special abilities, which are very useful, but thanks to the player's luck, as mostly happens in Talisman.
I could have won with Highlander too, but rolled a 2 with 1 life left at the Hand of Doom when I needed a 1,4,5,6 (1 is a nice result, when you're the worst Character in the game and 1st to the Crown!). Vampiress was the leading Character, but Alchemist cast a Path of Destiny Spell with right timing to slow her down.
I had the same question, got the Alchemist and saw those trinket cards. It says the Alchemist in the City on the cards, so we went with that. I was pretty broke for the first bit of the game, but by the end was having a money bath, so it really didn't matter. The Alchemist card was also drawn in the Outer Region, we joked that I was starting a franchise
