On all the final sanction characters their skill have the advanced box checked off, what does this box do compared to the basic skill box?

It means they have the skill and can Test against it using their full characteristic rather than a halved characteristic.

Really quick and simple example:

There are two types of skills - Basic and Advanced. Basic Skills can be used by anyone, but if they are not Skilled in that particular Skill, they must test at half their characteristic (ie. anyone can Dodge, but only those that are Skilled in Dodge can Dodge using their full Agility). Then Advanced can only be used by those Skilled in that particular Skill (ie. you have to be skilled in Medicae before you can use it - you can't even use it at half Intelligence!).

So the 'Basic' checkbox means that it can be tested by anyone, but unless 'Skilled' is also checked, it will be tested at half whatever the relevant Characteristic is.
