Spycraft can cancel encounter cards drawn from the deck. Does this mean I could cancel an encounter drawn during a villain attack or scheme as a "boost" card with Spycraft?

I don’t believe so, when cards are revealed as a boost card, they are ‘Boost cards’. Spy craft specifically states- when you reveal an encounter card.

Correct. Spycraft only cancels an encounter card, as revealed in step 4 of the villain phase, not boost cards.
