1) is it possible to play duplicates during the setup phase?
2) If you play with the agenda : brother at war,
After you pput the setup when you have to complete your hand may we complete it with cards from any of the 2 decks?

Yes, the owner can always choose which deck to use for any framework or players actions.

This is not true.
The owner does always get to choose which deck is used for any particular action, but they cannot choose different decks for different parts of the same action. For example, in the Draw phase, when you pick which deck to draw from, you have to take both cards from the same deck. You cannot draw one card from deck #1 and one card from deck #2 to get your two cards.
This applied to setup in that ALL of setup is considered the same action, no matter how many times you go to the deck. So drawing your initial 7, placing cards, and drawing back up must all happen with the same deck. You cannot draw your initial 7 from deck #1, place 5 cards, then draw back up to 7 by taking 5 cards from deck #2. You have to take the 5 cards from deck #1.
When you think about this, it makes more sense that ALL of setup happens from the same deck. Otherwise, you could, oh, draw 7 cards from deck #1, mulligan those cards into deck #2, then draw your 7 new cards from deck #1. Doesn't work that way.
