Ooh, or: Each time you draw a card from a deck, Scarlet Witch can first look at the bottom card of that deck, and select it instead.

For Vision beside Jarvis or victor shade there is also the young avengers version going by the name Jonas.

For Groot. I see a baby groot in alter ego and a adult one in hero.

I'm not sure Groot magically ageing and de-ageing from round to round makes much sense. I think for characters without an obvious alter-ego, the two sides of the card can simply represent them in different 'modes' - like they did with Thor

Or simply different locations. I think that's more representative of what they did with Thor -- the idea of him being in Asgard more than just calling him Odinson, I mean. Arguably doing both simultaneously marks the change more clearly, but as we flip the card anyway the different name doesn't seem so crucial to me.

Every hero so far has at least one card that refers to their ID by card name, to differentiate between the Hero and Alter-ego. I think it's probably necessary.

It’s not necessary. They could easily add a snippet to the RRG and cards could simply say “Rocket Raccoon (AE)” or “Groot (Hero)”, or they could use symbols to differentiate AE from Hero.

Or Obligations and other cards that make reference to specific sides could simply specify that you may flip to Alter-Ego and include “Exhaust Groot’s Alter Ego form” in that choice.

There‘a plenty of space to design something that works without trying to force an Alter-Ego name for Heroes that don't flavorfully have a good option.
