If I have Krysta Agate commander equipped to an MC75 with the Profundity title and then deploy a 1-command ship and move Krysta Agate to the newly deployed ship, does the newly deployed ship gain a defense token?
Krysta Agate says "After you deploy, gain 1 non- Scatter defense token."
Profundity "At the start of any round, you may deploy the set-aside ship at distance 1. You may un-equip up to 1 Icon Upgrade Commander and 1 Icon Upgrade Officer upgrade cards and equip them to it (if able)."
I assume that we have to follow the Profundity instructions in order (Deploy first and then un-equip and equip upgrades). Consequently, Krysta would miss her trigger to get a new token ("After you deploy). However, I wanted to double check to make sure.

Exactly correct. Kyrsta will give Profundity the new token, but not the Profundity dropped ship. Profundity does keep the token Kyrsta gave it, even if she moves. However, once she is on the dropped ship, Profundity no longer has access to her second ability of discarding tokens.

I am somewhat doubting the interpretation that we first have to deploy and then equip the upgrades. Obviously you can have upgrades on an undeployed ship, and when a card specifies two effects without a clear order the order is up to the effect owner, as was the ruling for Hyperspace migration. So couldnt you first unequip and equip Agate and then deploy the ship gaining the token? Its not gonna have a huge effect anway as its gonna be a Hammerhead or Cr90.
No, because the Profundity dropped shop is deployed first, THEN you move cards to it. Not the other way around.

Right, I actually misremembered hyperspace migration. There the end of round effect is also a strict first sentence before second sentence order.
