Does anyone know if pivotal battles work similarly to the unique campaign missions where you are allowed to take a unique upgrade?

If you look at page 19 of the booklet, you'll find that Campaign Objectives include the multi-player pivotal battles. So, yes, you can buy unique upgrades after playing those.

But the pivotal battle is at the end of the organisation phase. There is no second one after that where you can buy upgrades?

There are 3 pivotal battles. Each one ends a chapter and takes place in battle phase. Only the last one ends the game. First and second battles let you gain experience and rewards as normal.

Ah for sure, the pivotal is the same strategy and battle phase but with all fleets together.

The Pivotal Battles let you gain experience as normal, but not gain rewards as normal - you get the specific rewards for the Pivotal Battle Objective. You also don't get to spend that experience as there is no "Spend Commander Experience" step after a Pivotal Battle.
