Have read the rules, but want to make sure I understand - other than the pivotal battle, there is no way to acquire new ships for your fleet, correct? I see you can get squadrons and it seems you can retire ships as well, but absent starting over with a new commander, I don’t see an opportunity to retire ships and acquire replacements. Thanks!

No, you cannot buy new ships. What you can do is retire a fleet and start over with a new one and half the experience points your previous commander had.
Also to note, the rule that lets you replace ships/squadrons for a large or huge ship is not for any pivotal battle, is just for the final (at the end of act 3 or if the climatic is declared).
