I would think that intra-ship communications would be unaffected for the most part. Many such intercoms are going to be hardwired into the ship. Those which might be affected would be the portable units; and even then, the jamming signal may not actually breach the hull to effect them.

Plus, rules wise, "Other ships" doesn't include "My Ship"
In real life, military hardware is made to withstand significant amounts of EMP and other disrupting effects. This is normally done by simply shielding the hardwired cables sufficiently (coax). So hardwired installations are normally not vulnerable to outside jamming. Non-hardwired transmissions (Ship to Ship) would probably be up for jamming.
This is not real life however, so you could probably make a case for either view.
