Does every printed story assume that the PCs are emerald magistrat

Okay, right now I only have the basic set, so beginer game, core rulebook and GM's screen with the story. The begginer book make the PCs emerauld magistrate and the online story follow it and the GM's story assums it. Is it the same thing for the rest of the adventures and is it the way they found to make personne from different clan work toward a common goal ?

There are three types of L5R campaigns. The usual type is a group of Emerald Magistrates of samurai from different clans. Then there isthe Clan specific campaign with all PCs belonging to one Clan and that Clan's major allies. The last type of campaign is the Ronin/Gaijin campaign with PCs doing their own thing.

The Beginner Game, Palace of the Emerald Champion, Dark Tides, Mask of the Oni adventures all assumes the PCs are Emerald Magistrates. Wedding at Kyotei Castle and Winter's Embrace are one-shots for samurai strangers but are easily adapted to an Emerald Magistrate campaign. The upcoming Sins of Regret and this years GenCon adventure are for Ronin/Gaijin but should be easily adaptable for an Emerald Magistrate campaign also.

Courts of Stone includes rules for creating a Winter Court campaign which kind of assumes the players are...if not exactly rivals, at least not purely allies.

Specificaly: The Beginner Game: Ends with the PCs being selected to be Emerald Magistrates,
Palace of the Emerald Champion: is their "training" and test to make sure that they are indeed capable, both investigatively AND politically.

Dark Tides, is their first case, and is alluded to at the end of Palace of the Emerald Champion.

Mask of the Oni is a continuiation of this same Magistrate Campaign.

Wedding at Kyotei Castle and Winter's Embrace are a separate, Court campaign, that, of course, can be tweaked to fit into the Magistrate Campaign, or be held as a separate campaign all on its own.
