Fleet commands are just another type of upgrade. Like Ion Cannon...
On the fleet command themselves are essentially the rules for activating them - and like other upgrades you can’t change them unless something else (Chimaera) says you can...

Can I ask some clarification on timings for these things? I am thinking of running a fleet with:
ISD, Chimaera, Wulff Yularen, AFFM;
ISD, Sovereign;
Gozanti, Grint, Comms Net.
Now what I'd LIKE to be able to do is on my turns:
Generate a token on Chimaera for use with the fleet command;
Discard AFFM for a more useful fleet command at the beginning of a turn, and have a token available, either from the Gozanti or from Chimaera, to use on that fleet command, having converted it using Sovereign.
Is there a way to achieve this? I'm finding the timings a bit confusing.
The timing on Chimaera is “start of command” (setting dials) to change the command, but “start of ship” for activating those commands.
With your current setup, You would have to give the token for the desired command the turn BEFORE. Because as soon as you activate a ship (say to combs net a token across), it’s too late to activate the fleet command.
You don't need the Gozanti, or Grint; you need Hondo. The Gozanti or a token you banked round 1 will work fine if you're okay with no round 1 fleet commands.
Here are the relevant timing steps:
Start of the command phase: switch out AFFM for whatever fleet command you want.
Start of the ship phase: take whichever two tokens your opponent most wants with Hondo, give one to Chimaera.
Start of the ship phase: swap that command token for the one matching the fleet command, with Sovereign.
Start of the ship phase: spend that command token to activate the fleet command, then immediately recover it with Wulff Yularen.
When you switch to a different fleet command, have Sovereign change your token to match that new fleet command before you actually spend the token, but after you've switched with Chimaera. You'll only need the one token to make this work all game.
