I'm painting my squadrons and counted the bases and I have secen extra Z95 fighters, one extra Tie interceptor and lost one plastic base and one Y-2400 base both cardboard and plastic. Any advice on what to do?

If you also have a spare squadron tree, I've seen folks mount squadrons with their flotillas.

Talk to FFG/Asmodee and ask for replacement parts?

If my counting is correct I have 3 extra trees, and one extra irregular stick.

How would one do that?

Ive put 2 raiders, cr90s and other smaller ships on one base before.

I'm thinking of using four to escort a pair of transports. Paint them up to match it could look really cool.

Just go here: https://parts.asmodeena.com/partsrequests/ and fill out the form. I've dealt with them a few times and always got replaced items. Once my item arrived with no communications, otherwise it was pretty standard.
