I have a Biomatrix Backup in play and it has a stun on it. When my opponent attacks the creature with Biomatrix Bacvup on it, and it is destroyed, will the Destroyed ability be resolved?

Yes.

Stun only prevents you from using the creature (Action, Fight, Omni, Reap). Destroyed and constant abilities still function even when stunned.
