While you boost or barrel roll, you can move through and overlap obstacles.
After you move through or overlap an obstacle, you may spend 1 [Charge} to ignore its effects until the end of the round.
No these are 2 different clauses. The fist allows you to boost/barrel roll over obstacles, something you normally can't do, while the second allows you to spend a charge any time you move (Maneuver, boost, roll, SLAM, tractor-beam, etc) through or overlap any obstacle to ignore the effect of it.

Or can you roll first, see the effect and than take the charge if result is a hit or crit?

Before.
Rolling for damage is part of the obstacle's effect, which you only begin resolving after you make your decision to ignore the obstacle or not.

As @DR4CO said, Collision Detector only works to avoid damage if you spend the charge before rolling dice. The resolution of effects with the same timing is covered by the Ability Queue on page 3 of the Rules Reference (1.0.3) which on short says you must choose the order at the time that both effects trigger (after moving through or overlapping an obstacle) and fully resolve each before moving on to the next. That is why you cannot start the effect of an obstacle by rolling for damage then interrupt with the Collision Detector before the obstacle can finish the result of that die roll.
