Yes, if she still has her charge.
Typically, you’d use Iden to cancel the crit - and any other damage dealt in that attack - before even dealing the card let alone flipping it to know it’s a Direct Hit.
But, as the cards are written, I believe you could Iden the “extra” hit dealt by Direct Hit. However, you’d still be taking the damage from the original DH. You’d also be taking any damage dealt by the other cards drawn as a result of that attack.
Put another way: damage is dealt one at a time. Iden can cancel all of those hits at the beginning of neutralize results. If you decide not to cancel the hits, but one of them ends up being DH, you can cancel the “deal one damage” portion of the card. But not the other damage cards from that attack.

In what circumstances is Iden going to have her only non-recurring charge still to stop just the single additional damage from a direct hit and not have already spent it to neutralize the attack that caused the crit?

Howlrunner takes 1 hit on the first attack, then has a single crit go through on the 2nd attack. I can imagine wanting to save Iden, since if the crit isn't too bad, you'll be able to save Iden's charge for the 3rd attack coming in.
