****, i was gonna suggest brazil.^^ another film i found very 40k ish was Dark City, simply the kafkaesque mood of a city of constant night, without escape and being subject to a higher power you don't understand. again, this is more Dark Heresy, but it definitely carries that vibe.
as far as bleakness goes, children of men is very nice, with the whole class system, violent authorities et al.
going off on a tangent here, but the mangas BLAME! and biomega (really everything from Tsutomo Nihei) really capture the vastness of a hive city's cyclopean architecture.

The scale is completely off, but beside that, it's about people trying to live rich and free in a grim, oppressive future. Not everything in this show is directly translatable to RT because Firefly's setting operates on a much smaller scale, but honestly, if Mal had a 5km long battlecruiser at his disposal, I'm pretty sure he'd do the kinds of things a Rogue Trader would do rather than hauling 100 cows from one backwater planet to another. This man doesn't lack vision or ambition, he's lacking resources that RT characters get right at character generation. If you compensate for scale, most things from this show do translate to Rogue Trader quite well. Underhanded dealings on backwater planets? Check. Salvaging derelict ships? Check? Dodging authorities and crime barons alike? Check. Interpersonal drama on the deck? Check? Past histories catching up to bite the team in the ass? Check.

A VERY good example, IMHO. The primitives are a good expression of what Ghillam broken loose from the black holds might be like. Hull Ghasts would be even worse and more bestial.
