if a ship like the Delta7 reduces its agility by an upgrade like the Delta7b, do the point costs of upgrades whose costs are based on agility also decrease (e.g. brilliant evasion)?

No, the ship's base stats are always used.

No. The cost of these upgrades is always based on the stats on the ship card, regardless of other upgrades.
