I'm curious when it comes to tournament play, is an FLGS allowed to modify the number of rounds in an Advanced Structure tournament. Increase? Decrease? Could they do it with FFG OPs permission? Would FFG OP give that permission, if anyone has experience with this.

FFG really doesn’t pay much if any attention to it. From my experience its more the players that raise a stink about it if something gets changed.
That seems.....silly. Why set rules for such limited tournaments (only 4 in Ontario) only to not pay attention to if they're adhered too?

For a store kit the store/organizer can do whatever they want, really. 3 rounds, 4, 5.... Only Gunboats allowed, etc...
EDIT: Advanced Structure is Hyperspace-Trial level... FFG isn't going to be right there enforcing the event, and who knows if they'll do something if players start complaining. It doesn't even have to be those who attended, some other sour person may just hear the event wasn't run to 'official length' and raise a stink.

Because the point of rules in a game, believe it or not, is to make things more fun. If there's a good argument that dropping a given rule will produce the most fun for the most players, the rule should be dropped.
Waaaaay too many X-Wing players think that the point of the rules is simply to have rules. I've often wondered about these players' development of object permanence, as well.
