Secret Room Search Markers

Do secret room search markers count as end of game search markers e.g. for the Valyndra plot card, Mine All Mine?

I dont know. The thing i swear to god that i know is that what you call "search markers" are actually called "Challenge tokens" from Descent. I dont know if Valyndra's Hoarder ability affects challenge tokens as well as search tokens.

The tokens that you find in secret rooms are Challenge tokens and are not considered to be Search tokens (although a search action is needed to reveal them).
