Just want to make sure, Afterburners would trigger after taking the stress from a red maneuver and Nien wouldn't have a chance to use the boost from Afterburners to boost into range 1 to clear the stress right?

Yes, the stress from the manoeuvre would be applied before he boosts and wouldn't be cleared unless the enemy was already in arc at range 0-1 at that point.
If he has Pattern Analyzer equipped, however, he can perform an action before the stress from the manoeuvre is applied.
Which, technically, means you don't need Afterburners as you can use his native boost to be able to clear the stress...

Right, so Afterburners is useless for clearing the stress even with pattern analyzers.

Yes, because it's not triggered until after the manoeuvre (including gaining stress) has been completed. PA interrupts the manoeuvre to allow a boost before stress is gained.
And don't forget that PA is effectively a bonus action for Nien if he ends up at Range 1, as he still has his normal perform action step due to not being stressed after completing the manoeuvre...
