I respectfully disagree. The CIS and Republic were at the height of technological advancement during the Clone Wars. Both sides had almost boundless resources and finances to facilitate the best technology. Palpatine was deliberately spending way too much money to destabilize the Republic. It makes perfect sense to see sensor slots in that era. Especially on advanced ships such as the Scimitar.

I think they already have a few points of distinction with the tactical relays and bevy of Jedi in each corner respectively.

Eh, agree to disagree, but the system slot was mostly used for the incredibly advanced GCW era designs. Even ships that would be highly advanced by the clone wars era (X-Wings and A-Wings) didn't have system slots. It's also probably not a coincidence that Systems are most prevalent in the Empire ships, i.e. the people who can throw the most R&D money at advanced designs. I could 100% be wrong on this, but there's been a pattern of technological advancement for these 2 upgrades in the past.
