Sorry if this has been addressed before.

My question is that: can they only cast their learned invocations via the special school ability (i.e. magic arrow) or they can cast their learned invocations like other shugenjas too (i.e. via an action)

If you have an invocation, you can use the technique exactly as listed, but obviously Shrine Keepers are very limited in their options to learn invocations as they're monks, not shujenga.

Sacred arrows just gives you a fourth option for using an invocation that you know, along with casting it normally, preparing wards/scrolls with composition and preparing potions w..... Hang on! where have the rules for preparing potions gone?

(In the beta, you could also prepare an invocation using Medicine instead of theology as a potion. That seems to have been removed as an option)

It has been removed as an explicit option, but iirc (away from book right now) they mention potions as a thing you can do too. Wards being the worked example for a general ability to bind invocations into physical objects.

Useful. I'll see if I can re-introduce it into my games since some of my players might like it

Lots of invocations have an alternate name for an alchemist (like 'Vial of Explosive Earth') but they use exactly the same mechanics.

Prepared invocations doesn't mention potions specifically, but does say "Preparing an invocation is a downtime activity that requires a preparation check, which sets the skill used, and ingredients. The check uses the ring and TN of the invocation."

Since you can only have one prepared (unless you're a Yogo), I'd have no problem with preparing a potion with medicine - especially if it's an invocation which has an alchemic name and can logically be 'bottled'.

Magic grenades are my favorite grenades. Especially since the Emperor won't allow anybody to have otherwise totally on theme thunder crash bombs. Darned gaijin pepper!

In fairness Hantei won't allow you to have Shinobi either, so why would anyone need them?
