When this shuttle is docked on ghost, I understand that the ghost gains the ability to coordinate, but if the ghost coordinates before it activates, does that count as it’s action? Or is it a free coordinate, and ghost can still perform its own action after performing its movement?

It is done outside the Perform Action step of the Activation Phase and does not say you cannot do any more actions (like Advanced Sensors does) so it is a "free" Coordinate action.
