Is there any reason some ships are not allowed to have modifications? Ive seen this problem occur for the TIE Defender, the A-wing, and the Fang Fighter, and it may be on more ships but i dont know.

The number of legal modifications varies from ship to ship now, just like most other upgrade types. Most ships take one, but the legal number can also be zero, two, or three (so far).

It's not a bug, if that's what you're asking. TIE Defenders, A-wings, and Fang Fighters simply don't have mod slots.
On launch some slots on the app were not correct, but I think they're good now. If you want to verify them you can check out the Points Lists PDFs under the Support section towards the bottom of the X-wing Second Edition page:

These include the legal slots for each ship/pilot
The tie defender has modifications built in like shield upgrade and a fragment of twin ion engine mk2.
