If I Reap with a card that's holding Captured aember, do I take that aember into my pool?

No you do not. When you reap with a creature you get an amber from the general pool and trigger any reap effect that creature might have. Captured amber stays on the creature and is returned to your opponents pools when destroyed. There are cards that let you manipulate captured amber in other ways though.
