I don't see why not. Supernatural happens "before you activate" and doesn't require you to reveal a dial, and ion tokens don't prevent you from performing actions.

Ion tokens:
- The ship skips its Reveal Dial step.
- During the Execute Maneuver step, the ionized ship executes the ion maneuver. The ion maneuver is a blue [1 Forward] maneuver. The bearing,difficulty, and speed of this maneuver cannot be changed unless an ability explicitly affects the ion maneuver
- During the Perform Action step, the ship can perform only the [focus] action
Supernatureal Reflexes
- Before you activate, you may spend 1 force to perform a barrel roll or boost action. Then, if you performed an action you do not have on your action bar, suffer 1 hit damage
The two do not interact:
- Supernatural Reflexes triggers before you activate, not before you reveal your dial. The fact that you are not revealing a dial is therefore irrelevant. By comparison, Ion Tokens will bugger up Advanced Sensors (After you reveal your dial, you may perform 1 action).

Ion tokens only restrict what actions you perform during your perform action step. Supernatural Reflexes does not trigger in this step, hence Vader can barrel roll or boost.
- Technically neither do afterburners, but since vader is ionized he can't be going fast enough for afterburners to trigger (minimum speed 3).
- As a result, vader can trigger supernatural reflexes, barrel roll, spend a second force token with his own ability to target lock, then make his ion move and focus.
- Note that he cannot use his ability in his perform action step - he can focus as his 'normal' action, and all other actions are disallowed; using vader's ability would 'nest' those free actions inside the perform actions step where only focus is permitted whilst ionized.
Yup, concur. Ion tokens don't change anything about Supernatural Reflexes or vice versa.
