We can use Reaping The Cristal to play a upgrade cost 3 and It Binds All Things and pay only 1, or IBAT can not be used in this case?

IBAT reduces the cost by 1, as such the upgrade now costs 2 and you can't RtC.
DECREASES (p20):
Effects which decrease something only last for the duration of the effect. Some effects have an ongoing duration.
Example: It Binds All Things (r150) says “Before you play a Blue upgrade, you may exhaust this support to decrease its cost by 1.” This only applies while paying the cost to play the upgrade; once it is played, its cost returns to the normal value since you have now played a Blue upgrade.
You play reaping the crystal, then before you play the upgrade you exhaust IBAT.
They do, infact, work together.

RtC triggers first, you are selecting a 3cost card to play before its reduced to 2. Its now reduced to 2, but before you play it you trigger bindsallthings and now it costs 1.
If bindsallthings was a universal upgrade reduction, not a "before playing" effect, it wouldnt work.

RtC isn't triggering first...it's not a trigger condition at all.
By the game terms, you play RtC first. It's effect enters the Queue (play a 3+ cost Upgrade from your hand, reducing cost by 1) and is locked in...anything that happens after that can't change that it's in the queue and will resolve. Then IBaT triggers, and since it's a before effect, it interrupts the current queue and happens immediately, reducing the cost of the blue upgrade by 1 more. Then you continue on with the queue, resolving RtC's effect, which is now to play a blue upgrade at -2 cost.
As Vineheart01 says, IBaT would need to have an effect that reads "All/The first blue upgrade you play each turn costs 1 less, to a minimum of 0" or something similar.

That is a common play, as long as it is a blue weapon. People love playing that light bow for free. Note it does require a combo of 3 cards, so there is a cost there.
