I've looked through the rules, but I can't seem to find it. If the Ghost is destroyed while it has the Harpooned! condition what happens to the Phantom? As I understand it, the Phantom will deploy with a facedown damage card per the depolyment from a destroyed ship rule, but does it also take damage from Harpooned!?

So both deploying the Phantom and detonating the Harpoon have the same trigger (the Ghost being destroyed) so I guess it's another of those "depends on initiative" questions as to whether you detonate the harpoon first (so the phantom doesn't get hit) or deploy the phantom first (so it does)
"Ghost being destroyed" happens at step 7 (Deal damage), right ?
Reading the docked ships rule, I understand that the Phantom is deployed right before the Ghost is removed at step 10. So I would tend to say that the Phantom is not impacted by the "Harpooned !" condition.
Suffice it to say, it's not clear exactly when destruction and removal occur, so it's not clear whether the damage from harpooned would be applied to the shuttle or not.
In "Timing Chart for Performing an Attack" step 10 is "Remove destroyed ships", so it's clear when occurs Remove.
Docked ships states that "if a ship is destroyed" not "when a ship is destroyed" and specifies that "before it is removing from play area". Then this occurs in the step 10 mentioned. Harpooned is not in play, no affects the shuttle.

The Phantom does not take the extra damage. As Magnus Grendel stated, the Phantom does not deploy until the Ghost is about to get removed from the table, i.e. right before step 10. The Harpooned! trigger happens before that, in step 8 , and since the Phantom was not in play then, it does not take the damage.
Phantom does not take damage. Harpoon Missiles are strong enough without us looking for ways to make them stronger.

Wouldn't the Harpooned! effect and the Phantom-deploy effect both controled by the Ghost's player, thus they could explode the Harpoon first, then deploy the shuttle?
Ships are destroyed when they have damage equal to their hull value. That happens when damage cards are dealt in step 7. That’s when Harpooned triggers
Destroyed ships are removed in step 10. Shuttle deploys “before removing,” so that’s when that triggers.
How my logic Sees it... And i can Be wrong.
Your ship goes "boum" when your hull is 0, correct
Your phantom leaves the ship before it is a wreck....
Your phantom is next to the ship when all resolves, a split second before your ghost turned into corpses and rubble, as when the final "bang" from an internal harpoon sets off..
So your phantom suffers the 1 damage in range 1, unless you found some super trick to get out of that 1 range.

1) The Ghost takes their last point of damage. Remember that if the Ghost suffers more damage, all damage cards are assigned to the ship.
2) Harpooned! is triggered here.

"Deal Damage" step is step 7, then Harpooned! is resolved before step 8.
3) Resolve another effects that triggers "after attacking" or "after defending"
4) Before removing the Ghost, as stated in the rules for "Docked Ships" you deploy the Phantom.
You can't apply past conditions nor can't go to passed steps: Harpooned is not applicable.
In other words: the trigger for deploying the Phantom is here.
5)Remove the Ghost "from the play area, discard all of its Damage cards, and return all of its tokens to the supply."
The triggers for the effects are different.
As I understand the rules "if" denotes prerrequisites. And "before" / "when" / "after" denotes trigger times.

and the only thing that made me go the other way in resolution would be the fact that phantom gets a facedown damage upon deploying after destroyed ghost, right... so it is a wreck and crawls out of the wreck, so the harpoon is gone indeed.

Running between explosions and sparks, the crew barely managed to close the hatch before the final shaking finished their ship.
The shuttle emerged between the explosion with a trail of smoke and some scratches.
The remains of the ship floated away from them, having damaged those around them with that last explosion before the depart.
