The present time in W40k is around 999M41 but I seem to recall reading somewhere that the DH setting was set some time before. Like around 750M41 or so?

According to it, the current date is 815.M41 for some of the adventures.

According to the "official timeline" that was available through BI the beginning date was 815.M41 as it is when PtU, Edge, Maggots, Illumination, and Shattered Hope were all more or less timed to take place. Said timeline can be found here as well as on the support page . Hope that helps you some.

I personally use the more "current" 40K date in my game. There is no real importance to the "starting date" in Calixis Sector that I have been able to discern yet (nothing in print anyways), so I figure why pass up all the new material and drama that surrounds the 13th Black Crusade and the Imperial response? Plus the team's Prime is Cadian...

Probably because of that exact reason. The timeline they set is a little less volatile so it has a more open feel to it. I would imagine the Calixis Sector would be very different in year 999. Such a campaign would likely have a much greater emphasis on battling Chaos.
In my campaign to date, the characters have been through warp travel twice now. In the second such incident, they lost 200 years in transit to discover that a heretic they were previously hunting may have established a rather large cult in that time. So in a sense, the timeline doesn't particularly matter if you can change it on a whim.
I don't really know what the Black Crusade is, but a viable option would be the Acolytes are traveling to the location it occurs for a mundane reason to discover a battleground when they arrive. Perhaps they are hailed by a fleeing vessel in the Warp as they approach the location which gives a hint that they've lost time in transit, and what has changed.
Abbaddons 13th Black Crusade embroiled the Segmentum Obscuras at the very end of the 41st millenium, it was possibly the largest full scale chaos invasion since Horus was defeated and the Traitor Legions fled to the eye of terror. It almost destroyed Cadia and left billions dead in its wake. The Imperial defence was led by Lord Callestian Uraskar E. Creed and Logan Grimnar leading the space marine coalition.
It was decided by the players of the Eye of Terror summer champaign a while back and chaos was just held at bay but no more. It is not something you would want to take part in as acolytes would most certainly be swamped by the sheer scale of the war.
Its a totally inadiquate summery of the 13th Black Crusade but it should let you know what people are talking about.
I like the fact that Dark Heresy is before that time as it means that I can ignore it and just focus on the sector without having to worry about a segmentum wide war.
