Uniques generally come back after the battle, as they are part of the fleet. Which is why you can discard Walex Blissex in a game, and have him back next round. The only ways to permanently lose a unique is to lose the scarred ship to which it is equipped, or to scrap a fleet that includes it.
So Vader's boarding card discarding Yavaris only makes it discarded for that specific game. I don't know how the FC cards are treated though. As they are unique within a fleet but not within the faction, I have to assume that the card is not lost to the game if their host ship is destroyed.
Fleet Commands are treated as any other unique upgrade.
They are unique across a side as usual.
They can totally be lost if their carrying ship is scarred and then destroyed.
No rule excepts them from that, in either case.
As For discarding... everything resets to what is on the army list.... otherwise you would have to be re buying skilled first officer, boarding troopers and even Darth Vader himself fresh every game - which is not the case.

Yep, bevause at no point during the game do you update the Fleet list.
You only update it for scarred and purchasing/refit.
So basically, only the army list matters.
There will have to be a specific chimaera based FAQ for a bunch of questions to be 100% though...

What do you mean "Across a Side"?
One Imperial player can play Hondo and One rebel player can play Hondo too?
Non-faction unique card aren't unique to the total player base?

I'd say teams need to flip to choose unique characters like Hondo. The Fleet Commands strike me as unique in a different way, but RAW probably differs.

Because it’s important to know what the baseline is in order to negotiate changes... there has to be a starting common point or it’s less “discussion” and more “shouting match”

(joking, I don't think your wrong, but I couldn't resist an opportunity to start a shouting match)
I think the next CC I play I might suggest to the group that the fleet commands be unique in fleets but not unique in sides. I.E. if someone really wants all 3 players on a side could have shields to max but only 1 per fleet. Seems really weird that it's unique beyond just the individual fleet lists.
