A mandalorians mercenary set, with both rebel and imperial stats, just painted different, with two character leader sets sold separately, one rebel one Imperial, would be nice.
They've said they don't want to repeat the X-Wing scum faction debacle for Armada, I can't see why it'd be any different for Legion.
Mercenaries used in either faction would add a level of depth that would aid in changing the general feel enough for most players. I think sticking to a good/evil faction would be a solid step towards maintained balance.
For one, Armada is a whole different scale than Legion. Scum doesn't fit in Armada because there just aren't any Scum capital ships that could get close to rivaling a star destroyer. There are however a lot of factions that could field a platoon size force of infantry, so thematically they are different.
Second having maintained balance has nothing to do with only having two factions, as many other miniature war games can show you. It has more to do with play testing and being willing to fix units by fixing their cards rather than through upgrades. A thorough playtest should catch most issues and updated cards should fix the rest. That can be done just as easily with 3 or more factions as it can be with 2 as long as you don't try to rush releases.

I think it's a popular misconception. The major licensees (Hasbro, LEGO, Bandai) all have prequel content in their ranges and even more has been added for this year, as has been the case every year since Disney acquired Lucasfilm. Battlefront II and the mobile orientated games also carry a significant portion of prequel content. Marvel's current range of comics even has a dedicated series to Mace Windu.
What is more likely is FFG may feel that there is limited wide appeal for prequel -era content in their games.

At least initially it makes sense to focus on the GCW to establish the game. That is the era that I assume the majority of fans love, and has models that many people will want (AT-ST, Airspeeder, Vader, Luke, Leia, Han, Chewie, Rebels characters, etc.). Clone wars does have quite a few vehicles, infantry, and characters that would be usable and some people would buy (I know I wouldn't say no to a droid army). They could ensure the various eras were balanced against each other to allow for mixed eras. One difficulty would be making the Army of the Republic feel significantly different than the Empire, besides just having Jedi commanders.

Perhaps clones would be less reliant on commanders? Order wise I mean, and their specops are super effective, and the commanders would fall into two categories really, slow officers with heavy buffs and fast strikers(Jedi) who have a more unique effect on troops. Also clone armor vehicles tend to be lighter and faster than Imperial
