Does an effect that says "gain Stamina" (1-3 in this case in experimental treatment at St. Mary's) mean "recover that much, up to you total" or does it mean "increase you maximum"?

I'm assuming the former.

You assume correctly: it means "recover". When AH means to increase your Maximum, they will say very specifically, "Maximum."
