So how's the timing for this, do you get both target locks from Targeting Coordinator + Weapons Engineer before transfering one or can you select your 2nd target lock from Weapons Engineer after transfering your first target lock from Targeting coordinator?

Typically if it says between do X, then do Y you can trigger effects from X before proceeding on whereas if it reads do X and do Y you have to do both of those before triggering an effect, even one that would be triggered by X.
For this particular interaction, I would hazard a guess that you spend your energy, decide which ship is getting the target lock, check range and acquire from your epic ship, Weapons Engineer triggers and you acquire a second target lock, then you pass off one of them to the ship you picked earlier. I don't believe you can target lock a ship, pass that off then target lock that ship again with weapons engineer, which feels like is the question you're really wanting to ask. The "(comma) then" part of these kinds of clauses implies that a timing window has passed and any effects not used from triggers before that point no longer have the opportunity to do so.
It's kind of irrelevant to be honest:
When you acquire a target lock, you may lock onto 2 different ships.
So whether you acquire your second lock before or after you pass off the first, it still won't be on the same target.
I would agree that both locks happen at the same time, though:
Weapons Engineer doesn't let you acquire a target lock again, it changes how you acquire a target lock, giving you two (different) locks every time you acquire a target lock - meaning the effect of the card is 'nested' inside the 'acquire a target lock' bit of targeting co-ordinator, before you pass it over.
So you do have both locks at the time, and therefore can choose which one to pass over. Useful if Kagi's on the field, since you have to lock Kagi with the first lock before locking someone else.
As a side note, it bears noting that targeting coordinator says "a friendly ship at range 1-2" and not "another friendly ship at range 1-2". A ship is always at range 1 of itself (per the FAQ), so a huge ship can select itself from the very beginning.
So overall, on a transport type ship, if you need the crew slot for something else: use automated protocols (it will cost you a point more)
If not, feel free to use the coodinator to save one point on your squad building.
Ah indeed, the "different ships" part - though does that mean you cannot target lock 2 difference sections of a Huge ship since they are technically not a different ship?
And its just to make action economy on the CRoc - use the action on Reinforce and still have Optimized Generators as well as passing a TL to someone who needs it and still keep one~

Correct. You must target lock a specific section of a huge ship, but the different sections are still part of the same ship, so you couldn't use weapons engineer to target lock both of them.
