If public forum has an honor token on it before Yaruma enters play, what happens to the token when the province is flipped face down?

It should be discarded as it has "left Play" (become a face down province) and if the province is later flipped face up again needs to be broken twice again.
by the way I suppose the honor comes from the general honor pool?

Yep.
At first I thought that honor would count towards victory, but the honor tokens must be in your pool for you to win he game.

I'm not sure this is accurate. Province cards are never not "in play," but they have two different "in play" distinctions; faceup and facedown. Here's the relevant text from the RR:

So while revealed/unrevealed is relevant to certain cards (Mirumoto's Fury, for instance), the province itself is never actually "out of play," and as things stand, I don't think it's clear whether flipping a faceup province back to facedown with Kitsuki Yaruma will actually reset the card memory and remove the honor token.
