Never played aginst Latari, but...
Maegan is most dangerous up close, and isn't particularly mobile. Assuming she's well-supported by blockers, ranged attacks will be your best bet. Unless the dice really turn on you, two volleys from a dedicated ranged threat (3x2 Reanimate Archers, 3xN Crossbows, 4x1 Latari archers) should be enough to put her down. For Waiqar, Support Carrion Lancer + Deathcaller + Simultaneous Orders is as effective as ever. Other than that, if you can catch her in melee then she's only a little bit tougher than most heroes, so she can't handle much attention.
Aliana is trickier since I'm assuming she's taking Ambush Predator. With her mobility, this pretty much guarantees she engages on her terms, though File Leader gives you an attack first. Chances are it will be from your flank so seriously reduced effectiveness, but at 3 defense/3 health, she can't afford to take any extra hits. Also, things that are not specifically ranged attacks like Kari's surge ability and the above Deathcaller combo can still target her.
So would you say you're having more trouble with the heroes, or with the rest of the army effectively blocking for them?
it is the heroes. I can handle the regular units. At least one issue is struggling to predict Aliana with her double shift maneuvers and not having the option to blight her into impotence or kill her with ranged shots.
My my issue with Maegan is that if I split my army up enough to avoid her area of effect ability, I’m so spread out as to get picked off one by one.
This is is kind of a combination of undead being soooooo slooooow and having no Rune manipulation. If I could just have anything to try flipping away from the unstable Runes, it wouldn’t be so bad.
Tarpits. Aliana especially relies on killing whatever she's engaged with quickly and moving on to the next target. She struggles with prolonged combat and weight of numbers. So either a) trap her with a big unit that can grind her down or b) cause some wounds to her through ranged/magic, then engage her with a unit that can survive her initial charge and take off that last wound in retaliation.
I've not played much with Maegan, but I imagine largely the same deal, especially since she doesn't have Precise.

Carrion Lancers may be your solution. They can spit blight on Aliana even with Ambush Predator, and have two great options at initiative 3: reform and armor up, to take a charge really well, and rally and advance 3 to surprise engage a nearby target. Either one can threaten to ruin your opponent's move and complicate their decisions.
As for Maegan's area of effect damage, I wouldn't worry too much about it. Shouldn't be more than a couple surges anyhow, so probably best to just power through and accept the additional losses. Or use lots of Lancers so they can likely shrug the damage off.

I did not consider carrion lancers blighting Aliana. That seems very much an option.
I had archers, reanimates, and a small cav blocks. So probably ideal for Maegan to hit
Getting around the ranged restriction that Ambush Predator brings is the first step. The Death Caller/Lancer combo in larger Reanimate blocks is a live option. Once you get some Deathknights onto the table you'll find that the Waiqar army is a totally different proposition. Either as MSU held back for the counter charge or as large blocks for the tanky approach, Deathknights change the game play quite a bit, particularly if you can get Death's Grasp onto the hero.
On the Daqan side 3x1 crossbows 1 shot Meagan often. I gaurd them with single golems to keep Aliana at bay in the early turns. Single golems are good versus skirmish slash shooty latari lists.
