If I have upgrade card with illicit token from Jabba The Hutt and I want to discard that upgrade to replace with new upgrade with Cikatro Vizago ability what happens?

Cikatro Vizago doesn't cause the Illicit to be discarded, he replaces it. Sadly I don't know if the Illicit Token from the old upgrades goes on the new one or not.

For example

I have EMP Device on ship A, and Cikatro and Glitterstim on ship B.

I have used the EMP Device.

A) Can I now replace Glitterstim with another EMP Device? Or not because EMP Device is UNIQUE NAME and I have already had a card with this name in the game?

B) If yes, can I use the discarded card for this, or do I have to have another physical copy of the EMP Device card with me?

EMP Device is still in your squad after you used it with ship A - it is only flipped face down but still there, so I believe it cannot be introduced a second time in your squad.

What's with replaced cards and cards I'm going to replace with, then? Are they a part of the squad? For example, if I use Azmorigan to drop Dengar (crew), can I later return Dengar into play by the same means? Or if I drop a Tactician, can I later introduce another Tactician to the same ship, as this card is 'Limited'?

No to both, because Azmorigan discards himself to work...

At the start of the End phase, you may spend 1 energy to replace a faceup Crew or Team Upgrade card you have equipped with another Upgrade card of the same type of equal or fewer squad points.
