This is shown with the X-Wing “veteran” packs style.
The Corellian conflict, I give you, was a good precedent the other way,but we have to see which concept wins out in repeatability, since that seems to be Veterans
I see what you're saying. I figured my suggestion on the premise that introducing 2 new factions as separate ships/waves would be unpopular as some prior posts suggested. So a compromise to satisfy fans of two options.

Im one of those, does that mean im on the dark side then? I had better go pick up an ISD expansion for Vader (I've been meaning to for a while to finally go dual faction).

Yessss. Give in to your hatred ...

How about pre-fall Anakin? Yoda? Pre-empire Tarkin? Grievous? It's a tough question. I think there is little doubt Grievous would feel weird in a rebellion fleet, and Obi and Yoda would feel outright WRONG in an Imperial fleet. I say just make clone wars era factions, but have them like they did with TFA in X-Wing. Republic fights with rebels (despite that rebels used old CIS ships) and CIS fight with Empire. It's more thematic that way, as in reality those were the (ostensibly) light and dark side forces, respectively.
why would all the clone war commanders and jedi have to be included? if we're divving up ships, they're going to go to the factions most likely to use them in the Galactic Civil war, and would get original-creation titles and commanders, or ones from the OT era EU not yet in the game.
so Ventator and Acclamator class Star Destroyers go to the Empire. c70 refit Consular's, Recusant's, and Munificents go to the Rebellion. (sadly the Providence class is so rare i doubt we'd get it in the game)

That idea doesn't just ... completely feel wrong to anyone else?
why? that was how it worked in the old EU. the Rebellion re-purposed a lot of old Separatist hardware for their own use, since sources of capital ships and military grade weapons were in short supply, even with the Mon Cal's and several others offering support.
the Canon has made larger ships even more rare on the rebel side, and made getting any hardware at all a bigger thing for them, so the old separatist warships, even if beat up and out of date, certainly would be seen as valuable. (and separatist ships being modular in design, would probably be easier for the rebellion to modify to their needs, like fitting hangers for fighters, or converting them to different roles)

And of course I get that, but I'm talking about character, not canon. Yes, the rebellion used the ships, but when most see them, including fans of that canon, they see seperatists, not rebels. They see Dooku and Grievous, and they see Sidious. It would just feel wrong for those ships to be on the side of light.
Also, as far as the earlier comment, why would you create the ships but skip the opportunity to introduce such iconic characters?

Nothing a paint job won't help. Maybe the aesthetically questionable "Phoenix Squadron Special" of chartreuse and orange. Seeing a Munificent next to an ISD would look a lot worse to me than next to an MC30. As for uniques, I agree 100% with you. But it makes no sense to introduce them for either side. Which leads me to suspect either they A. get skipped altogether (which, like you say, would suck) or B. are made to be compatible with neither faction, but are instead reserved for an exclusively "Clone Wars" game mode.

I can't imagine FFG skipping that opportunity, to sell such characters, especially the ones that did end up appearing in the OT era (Bail Organa, Yoda, etc).
I really don't think Clone Wars is a matter of
if,
but
when
, and when it does they're going to take it as far as they can. I think it will be after ST stuff, but it will happen, and I don't imagine them doing anything other than what they did for x-wing.
