When the ship gets placed during setup at its printed PS, you then choose which side of Adaptability you want active.

No, you pick a side for Adaptability after placing the ship at its normal PS, and it remains on that side for the remainder of the game.

random side question, as Adaptability only triggers in the setup phase it seems, were you to have it on a docked Phantom on the ghost, when you deployed the Phantom Shuttle does the adaptability trigger then or not at all? RAI it seems that Adaptability triggers when the ship is placed on the battlefield, but as the Rules specifically say adaptability triggers in the deploy phase of the pre-game maybe it doesn't trigger? corner case and unlikely to ever be a problem but interesting situation regardless.

I would say you decide it at setup and it takes effect then but it would need FAQ to confirm.
