So it is no surprise that removing Jabba the Hut and Extra Munitions doesn't do anything. But it made refrence to not only condition cards but the title on the Phantom and Ghost.

So what happens on VCX and Ghosts. If he removes the card does the shuttle immediately undocks or did he threw a thermal detonator into the Phantom and blew the whole thing up?

If Boba Fett is used to discard a card that is referenced by name on another
card (such as A Score to Settle or the Ghost title), the corresponding card
can no longer reference the other ship properly (A Debt to Pay and Phantom
respectively) and therefore no longer provides that effect.

The Phantom remains docked to the VCX. However, it can no longer undock on demand, as the Ghost title is what allows it to undock. It also cannot provide the ability to perform primary attacks out of the special firing arc, and does not give you a second shot at the end of the round. The Phantom title only provides those effects to the Ghost, and the ship that it is docked with is no longer the ghost.

It will still undock when the VCX is destroyed, per the normal rules for deploying docked ships from a destroyed carrier ship.

Okay so the Thernal detonator just jams the docking clamps and does some damage. Got it, although the whole thermo kills the entire Phantom crew would have been more dramatic.
