A U-wing has two stress on it and performs a green maneuver while carrying inspiring recruit and Kyle katarn. I know it clears both stress, but does it get one or two focus tokens? What is the flow of the triggers involved?

Yup it works fine. Each token is a separate trigger for kyle, and he's not once per round, so you get two tokens.
