...actually a ship with APL. If it was a green maneuver to regen a shield, dies he get the shield before rolling for APL (like asteroids) or does he suffer damage from APL before refining the shield (like mines)?

R2-D2's entry in the FAQ actually covers this. Like obstacles, you recover a shield first, then roll for damage.
Yup. Specifically, mines interrupt the typical flow of a maneuver - as soon as they're overlapped, they detonate, before any "after executing a maneuver" triggers can happen. Other effects, like obstacles or bumping, only trigger after completion of the maneuver, and the R2-D2 shield regen happens immediately after.

"If a ship equipped with R2-D2 executes a green maneuver and its base or maneuver template overlaps a proximity mine token, that ship must roll for damage before it recovers 1 shield. If a ship equipped with R2-D2 executes a green maneuver and its base or maneuver template overlaps an obstacle token or its base overlaps a ship equipped with Anti-Pursuit Lasers, that ship recovers 1 shield before rolling for damage." (FAQ 4.3.3)
