Can you put weapons engineer on the section of the ship that does not have the target lock and still get two target locks? Or does he have to be on the same section?

He does not have to be on any particular section. Unless there's card text or a FAQ saying otherwise*, crew don't care what section they're on.

*: If you don't already know about the mess they made of the various fixy-droids, get ready to find out about it.

Furthermore, there's no "section that has the target lock". There's a section that has the Target Lock action icon, but:
