Both the Ghost and Gozanti deploy ships after executing a maneuver. Does this mean that the deployed ships will move and take their actions before the parent ship takes an action?

That is:

1) Ghost moves

2) Phantom moves

3) Phantom action

4) Ghost action

I want to say that's how this works out. Mainly I want to be sure that there's a window for the deploying ship to use its action to apply tokens to the newly deployed ship.

Looks correct to me.

This is correct. The maneuver step for the big ship finishes, triggering you to deploy the fighter(s), which includes their action, then you follow on with the big ship's action - which could be fleet officer, co-ordinate, whatever.
